Magnolia by far
So far it's the only great movie he has made (haven't seen The Master). But what a movie!

Magolia is my favourite. My second favourite movie of all-time, in fact.
The rest (that I've seen) ranked:
1) Magnolia - 10/10
2) There Will Be Blood - 9.5/10
3) Boogie Nights - 9.5/10
4) The Master - 9/10
5) Punch-Drunk Love - 5.5/10 (the only one I don't like)
I need to check out Inherent Vice. I saw Hard Eight a few years ago, but I don't think I gave it the focus required to rank it fairly.

One of these films is a masterpiece.
The others range from terribly overrated and unfocused or messy to absolutely awful.
There Will Be Blood. Quite easily.

Boogie Nights. Works on too many levels, I discover something new in it everytime. Maybe not the most artsy fartsy, but I just love it.
