One of the world's most beautiful and magical cities. When a film is set there, Venice tends to become a character itself!
My choice is absolutely Visconti's lush, operatic melodrama Senso, but I have to give a very heartfelt shoutout to Lean's Summertime.
How about you? What's your choice?

Another Visconti, Death in Venice. I also love Brideshead Revisited, both the film and the miniseries. It's my favorite novel.

"Don't Look Now" (1973) but it was "The Comfort of Strangers" (1990) that made me fall in love with the place back in time.

Mysteries of Lisbon is partly set in Venice (and I adore that film) and Welles' Othello is practically also set in Venice but I guess this is for more Venice centric films in which case I would have to pick Visconti's Death in Venice. I also bought a collection of Mann's short stories recently so I'll read up on that.
I really need to see Senso though.

Indiana Jones and the Last Crusade gets a shout out for its Venice section, but I imagine you are looking for something that is almost entirely centered there, so Don't Look Now I guess.
