I feel like their are two classes of worthwhile 3D movies. Used 3D for artistic reasons (Avatar, Hugo, Life of Pi, Gravity) or horror/comedy movies that had fun with it (My Bloody Valentine, Piranha, Final Destination 5, Coraline, Jackass 3D). These are the only ones I would choose to pay extra to see in 3D. Pixar had some that while not shot for 3D did transfer pretty well but I don't find those very essential.
What are some other examples?

Haven't seen their stuff in theatres in a while but DreamWorks made good use of 3D in the Kung Fu Panda and How to Train Your Dragon films. I thought Inside Out and Monsters University weren't worthwhile in the format but Pixar got better at it. Coco did it best.
Other than Life of Pi, I liked watching The Jungle Book 2016, Doctor Strange, Infinity War, GotG 2 and the recent Star Wars films in 3D the most (didn't see Solo in theatres so that excluded. Plus the visual style would clash badly with the darkened glasses so I'm extra glad). Into the Spider-Verse and Dune in IMAX 3D were spectacular experiences (Dune didn't need it but the experience just felt right somehow. I think the screen height and the beautiful, crisp transfer helped a lot). Never got to see Avatar in theatres, hope that might change this year.
Not being able to see Gravity and The Martian in 3D is my biggest regret for sure.

Every year you'd get the new movie that you just HAD to see in 3D! THIS was the one where it became more than just a gimmick. We got Avatar and Hugo and Life of Pi and Gravity, etc.
All crap. The only reason you HAD to see any of them in 3D is when they would literally give in to the same gimmick shots the dumbass horror movies embraced wholeheartedly and had some shit float/jump/fly right at you.
Meaning that, yes, I think the second kinds of films you listed were the only ones actually worth watching with those stupid fucking glasses on.
Though I might agree with Cave of Forgotten Dreams. Docs generally exploring places most people will never get to go might be the one time I'd say it made sense. Generally just very happy that fad ended. Again.

Wim Wenders’s Pina remains my favourite. Recently saw the 50s musical Kiss Me Kate, which elevates an otherwise sterile production.

I generally hate 3D. It gives you more depth but it's pointless because you can't fill it with anything. It ruins compositions. Whatever's in focus just sticks out at you.
The only movie where that kind of pop up book effect works is Gravity because they're in space almost the entire time so they're surrounded by infinite empty depth, so that's what it's supposed to look like. It's less jarring in animated movies for whatever reason but even then if given the choice I'd watch the 2D.
