There're so many it's hard to even think of what to specify!
For instance, I love that "Blue Thunder" randomly got a Best Editing nomination - it wasn't really that much of a hit, nor was it seen as an awards magnet. Just a high concept 80s action movie. And yet it somehow snatched that nod which I must say was thoroughly deserving!
I also ADORE that one of the many nominations "Amélie" received was Sound Mixing. Truly an inspired one - they just don't nominate movies like that there, especially foreign ones. The sound design itself is of course incredibly creative and much deserving of such appreciation.

Willem Dafoe in At Eternity's Gate is an amazing nod - there's no precedent I can easily think of for an American actor to get a sole nomination for work that poetic and in a film that amorphous and that needs to be taken as a whole.
It's not just a great "single nod" though it is that too - it's great that they looked closely enough to nod it....

Ustinov's Screenplay nom for Hot Millions (his only nom for his off-screen work) - nominated with some other little movies, Faces, 2001, Battle of Algiers, The Producers.
Not that I love the script so much, but I like that this light, perfectly enjoyable caper would get any awards attention - and I love Ustinov & Maggie Smith's perfs in it, they deserved awards...
Also , I haven't seen them but always pleasantly surprised when I see that Christine Lahti and Ray McKinnon are Oscar winners (for Best Short Film )

Teshigahara's Directing nom for Woman in the Dunes has to be the king of this... how the hell did that happen? And it was the movie's only nod.
More favorites:
The marvellous Ugetsu showing up in Costumes or Cinematography (can't remember which) Christie's McCabe nod; Spacek & Laurie's Carrie nods Brando (right after he'd told them to f*** off the year before) in Last Tango Scorsese, Last Temptation of Christ Altman for Short Cuts Y Tu Mama Tambien getting a screenplay mention

Max Von Sydow for Pelle The Conqueror. It's an incredible performance, but it's more remarkable given that it's not English. Always love it when the academy acting branch throws a curve-ball like that.
David Lynch directing nom for Mulholland Drive, although it shouldn't have been the film's sole nomination.
Also I do love it whenever they give a film a sole (or two) nomination, it's from the music branch, like Jerry Goldsmith's excellent work on The Wind and The Lion, Lalo Schifrin's eerie music on The Amityville Horror, or a more recent example like Hans Zimmer's solid Sherlock Holmes score.

Beverly Hills Cop in Original Screenplay is a favorite. Pretty much any time a comedy does really well, like all of The Full Monty's noms, and while it did well for itself overall, A Fish Called Wanda's nod in Director always seemed really inspired. The fact that Crocodile Dundee was nominated for screenplay is funnier than the movie itself. I also just kind of love the sheer batshittery of Four Weddings and a Funeral's Picture nomination. Not only did the fifth slot have Bullets Over Broadway's name all over it, it was also in what most consider an incredibly strong year and only had a single screenplay nom to back it up. I don't even care for the movie, that's just impressive.

How uncool is it to say Roman Polanski winning......because well that was an inspired pick being as that he's you know the greatest director ever (fight me!) and he beat Scorsese who was winless then..........and also Marshall and Daldry who had BP behemoth pics that on paper you may have assumed were ahead of him too.

Obviously The Swarm getting Best Costume Design.
But seriously:
Anne Ramsey for Throw Momma From The Train Addams Family getting in for Costume Design for real. Bugsy didn't have the best costumes that year I'll die on that hill. Men In Black getting in for score during that brief time that they split the award into genres. Kubo getting in for visual effects Josephine Hull winning for Harvey was an awesome thing to find out years after I saw the film in high school. Janet Leigh getting nominated for Psycho is something that I always am surprised to come across, considering how saturated that film is in culture even today. It never seems to come up. Jocelyn LeGarde for Hawaii. The Barkhad Abdi of her generation.
