There's a few I haven't seen (Barry Lyndon being the main 'big' Kubrick that I haven't seen), but for me the answer is pretty simple: there's Dr Strangelove and there's everything else. It's the only film of his which is actually deserving of its reputation, a phenomenal film which deserves its place amongst the best of all time.
The others that I've seen range from good but overrated (A Clockwork Orange) to messy (2001) to just plain bad (The Shining).

I have changed my favorite multiple times (from Clockwork to Barry Lyndon to Dr. Strangelove), but in the end, I have to go with 2001: A Space Odyssey. It's such an achievement and there has been nothing like it before or since.

Probably my favourite director, even though I still haven't seen some of his most well-known stuff, which I really should get around to. I'll rank what I have seen:
1) Dr. Strangelove (10/10) - all-time top 10 2) Eyes Wide Shut (10/10) - top 20 3) Barry Lyndon (9.5/10) - top 30 4) The Shining (9.5/10) - top 40 5) 2001: A Space Odyssey (9.5/10) - top 40 6) A Clockwork Orange (8.5/10) - not an all-timer for me, but it's still pretty great.

I haven't seen three of them (Fear and Desire, Dr. Strangelove, Barry Lyndon) but my answer would be easily A Clockwork Orange, followed by Spartacus.

Dr. Strangelove, which is the only film of his I'd consider out-and-out perfect. Spartacus (a film most people decry as being "non-canon Kubrick") is my second favorite.
There are other films that I'd say hit incredible ceilings, but also have substantial flaws to them. 2001 is one of the most compelling visionary films ever directed, but goddamn, it drags in places. I really think Kubrick could've done to slice a good half-hour out of it and lost none of its majesty. Barry Lyndon is one of the most gorgeously shot films in history, but Ryan O'Neal has all the charisma and screen presence of a wet fart. Full Metal Jacket is two-thirds of a masterpiece in dire need of a final act.
