On my way to pick up Andromeda (really hoping for the best). This series has always had some of the greatest and most memorable character writing in gaming, and you can get so lost just chatting up the side characters as opposed to the gunplay most of the time. And I guess it shouldn't be a surprise that most of my favorites are going to be squadmates...
Tali, Garrus, Mordin, Liara, and Thane would round out my top five, with honorable mentions thrown to Legion, Wrex, and Jack. Personally excluded my own Shepard for obvious reasons.

Damn, that was hard. And even still, I'm leaving out some notable ones -- Grunt, Joker, Jack, etc. all come to mind. Truly the greatest cast of characters in any game franchise that I'm familiar with.
And I personally don't consider Shepard a true "character," just because s/he varies so much from player to player.
Andromeda is pretty fantastic; looking forward to hearing your thoughts on it, mostly because I hope I'm not crazy for enjoying it so much.

Jaal from Andromeda is more than likely going to make my Top 3 just barely over Garrus when I'm done with it. I want to wait until I finish it before I put him there. Peebee is also going to make my Top 5 at probably #4 or #5, but again I want to wait until I'm done.

Andromeda was quite an excellent experience. The entire ending quest line is a thing of brilliance and beauty. The characters are fantastic all around. I even enjoyed Drack and I do not like the Krogens at all.

I never picked up Zaeed (maybe next time), but he doesn't seem to be making anyone's lists anyway.
Off the top of my head, I would say (in alphabetical order):
EDI -- You lovely little AI of doom. Go tell the crappy supervillain that he's an idiot for ever letting you loose on the world, and then proceed to show yourself as the kindest, most empathetic person in the galaxy. I refused to destroy the reapers in that shitty ending just for you, girl. Make papa proud.
Garrus -- He was probably the least bland character in the first game (outside of Anderson), but in the second and third he truly comes into his own; first as Batman, and later as the most goodhearted, loyal soldier in my squad. "May you be in Heaven half an hour before the Devil knows you're dead. Not sure if turian heaven is the same as yours, but if this thing goes sideways and we both end up there... meet me at the bar." You're on, Vakarian.
Jack -- Shepard fell in love with her completely organically in my playthrough, which is a mark of honor for the writers. She's really nothing more than a cliche storm of abused girl tropes, but that romance softened the edges and gave her a level of development that surprised me. Both Shepard and Jack were people who lost everything they cared about, and they found it again through their shared friendships on the Normandy (and their twisted sense of humor, considering that both were laughing when Shep sent that high volus to get killed in the Samara recruitment quest of ME2).
Liara -- By the Goddess, I hated her in the first game. Lair of the Shadow Broker changed all that, and by the third game, she had become one of my absolute favorites. As a young asari, knowing that she'll outlive everyone else if they get through this nightmare, it was touching to watch her try to record everything, both for helping with the war, and for the personal reasons of keeping a witness to the friends that she loves. Mordin -- This guy takes my award for the most morally grey squad member of the series. The killer doctor, yes. But also a man constantly trying to fix messes caused by his decisions -- not for atonement, but because his decisions that seemed good at the time are now causing problems of their own, and someone has to clear up the mess. But that's simplifying a character that is genuinely good, someone who loves and feels just as anyone else, and who clearly has his own thoughts on what his actions have done and caused... he just doesn't share them in the same way as some people closer to Shepard. Also, he's frickin' hilarious. That's a bonus.
Honorable mentions to Grunt (drunk Grunt is best Grunt), Legion (he sadly joins too late in ME2 to matter, and his scenes in ME3 clearly require my pointlessly deceased Tali to be present, but I loved everything that I saw), Anderson (I mean, he's Keith motherfucking David), and of course Joker (mainly because his interactions with EDI in ME2 were the best parts of the game). All of the human members of the Normandy crews sorta sucked (save for Traynor and Gabby/Ken, I enjoyed Traynor's silliness and the bickering couple was always my favorite place to go to cool off on the Normandy).
